I assume from your login that this is a fireblade engine? If so, is it the original 893 or 919 engine? If so, does it have the original OEM regulator/rectifier?
If no, then please move along...

If yes to everything then the regulator's probably died. When this happens part of the diode stack melts and goes shortcircuit so one of the phases gets very, very, hot. They're proverbially fragile, particularly in car installations where they tend not to get the amount of cooling air you get on the bike.
However, it's easy to fix. Just get a regulator/rectifier from a later fireblade such as a CBR1000RR, they're usually around on EBay. The later ones are much chunkier and more robust. You'll have to swap the connectors around to fit it but it's no big deal.
